Everyone keeps commenting that the kids needed to die because they saw something with Charles's death. But Tylee was interviewed by the police on camera at the station after. She was perfectly calm about it. And it was stated she brought the bat out against Charles. And they said JJ was outside in the car. So I am not convinced that is the reason for their deaths.

I first thought the kids were killed because Lori didn't want them anymore. I thought why don't you just drop them off at the grandparents house if you truly don't want to be a parent anymore. Fine, abandon them, but don't physically hurt them. However once hearing about the religious fanaticism and the belief that the children were now zombies that just made me really believe that she truly believes in this faith and believed she was doing the right thing. They were no longer her children and the only way to set their souls free was to kill the zombie versions of her kids.
So they threw the kids over the bridge at yellowstone that's why noone saw them ever again after that day.
