I know it's alittle late but how about putting a sleeve bushing on the pilot shaft . Maybe .030" wall thickness. Yes, machine down and shrink fit..works like a charm !
yes, it is the right thing to do. you might never go this deeper again unless there is an urgent reason to. wise to fix it since you are this deep into the engine.

We journeyman machine repairmen at GM called that dimpling on a shaft to enlarge the diameter "Cincinnati-ing" the shaft fyi.

I think you have answered your own question. Yes you should go for it!
You could knurl the end of that shaft, if you have a way of doing it… I've seen that done in a factory making steering columns, so that they don't have to machine to expensively tight tolerances.
There's enough interference with the knurling and bearing that it won't slip. Just have to be careful if its subject to high loads or shock loads. That can "crush" the knurling.
If you don't replace it you might regret it later

I am John; Ruth is my wife. It took me a long time to learn this. If I do it correctly, I will not have to do it over in the future. Also it will be less expensive to fix now . And even if it doesn't need to be done now, my tractor will have more value if I decide to sell it later. My opinion is to fix it now and don't wait.
What to do with the shaft?
Check the price of a replacement. That will help determine from a cost side if that is something that you can handle. Is it right to leave it as is? Not really, but you know it worked and likely will for quite some time.

Of all the other farming videos I watch, your website is amazing of the detail you go in with fixing your tractors. Of course you are the only one using older ones because all the others are trading in for those new green ones…
To do the right thing it is usually not the easy way to do things; but to do the right thing is always a long term commitment and pays off, eventually. And starting now you can enjoy having a good conscience.
Do it right the first time or do it 2 times.
